I have removed my old transducer from my boat and will be installing a new one soon. The hole to poke the cable through is below the water line (Boat is glass) and was filled with some kind of silocon. Is this the best option to fill a 1" hole with a transducer cable in it. Obviously the hole is that big to get the plug through. Personally i would have put the cable through above the water line but its been done by the previous owner. 

Or, would i be better to get that hole repaired and poke the cable through above the water line? If so how to repair a hole like that?

Jesus, that's a cockup right there by the previous owner, accident waiting to happen having a 20-25mm hole below the waterline sealed with silicone, I'd personally pull it, glass or 2-pack the hole up and start again above the waterline, basic ABS hood facing down to protect the cable bend then fill it with Sikaflex.

if you do decide to do what Andy has said mate, make sure you get all the silicon residue out of the hole as nothing sticks to it not even more silicon.

Get one of these Scanstrut Deck Seals with the right centre gasket,

(I know Enl have emSmile), they are not cheap but I have used them to do exactly what you describe and as a extra precaution back filled them on the inside with sika flex if they are below the waterline. Sikaflex on its own will work but these are better and look far less agriculturalLOL 
If you can go home and pull a $100 bill out , and flush it down the toilet, and if that doesn't bother you, then go ahead and buy a boat

Two options for repair.From inside if accesable or outside if you cant. Either way scallop out the hole and relaminate will give the safefest result. Message me if I can help.......cheers PeterThumbs Up

RB - your transom is possibly/probably timber cored. If it is I would drill out the existing hole one size bigger then fill it with epoxy filler and paint/gelcoat the outside to tidy it up again. Bring the cable up above the water line and use one of the proper seals for an above water hole, or just bring it up over the transom and through an existing or new cable hole at the side of the engine well. Sealant will probably be one of the Sikaflex products or 3M 5200 etc.
