The existing engine control cables went through the hull on a step, while it is above the water line, water still washes/spalshs over it. 

I have decided to cover this up and add a hole where the cables can go into the boat higher up away from the water and more at gunnel height.

Thought is at this stage is to place an alloy plate under the hole (from the inside) and seal it in using some sort of adhesive. Then to cut a bit of alloy the same thickness as the hull and seal this on top of the first bit of alloy.
I will then fill in any gaps that is left. To tidy it up the idea was to place a non slip rubber grip pad over both this repair and on the identical place on the other side of the motor. 

Does it matter which grade of alloy I use for this repair or does any one else have a better idea on how this could be done?

Take it to an engineers. They will end in Plate in half an hour. Will be the most simple sound seamless fix

There is a marine grade aluminium, you should use that. Get a plate welded over it. It won't be expensive

Shape a piece of 5083 aluminium to suit weld in and grind clean. Done correctly you would not notice it.
