Hi.
I have a "Blue Sea System Add-a battery set up on my boat.
While the ACR takes care of charging both batteries when engine is running, I was wondering what to do when wanting to keep batteries topped up via a charger when boat not in use.
Do I have to disconnect both batteries and charge independently or can I leave everything as is and just hook up the charger to one of the batteries.

you can charge both batteries at the same time in parallel... but  strongly suggest trickle maintenance charging to maintain.
Small solar charges are ideal for this... ok the small out put panels no need for a controller, but get into the 10w output recommend (need) using a controller.

Thanks for that. 
I have one of those chargers whereby one can select charge rate from 2 to 10amps. When fully charged, it then flips into a kind of stand-by to just trickle charge when it senses battery needs it.
I used it on single battery before adding the 2nd.

So, just to be sure I understand. No need to disconnect either of the batteries, just hook up charger?

Nope....If ever been into the old battery storage facilities .. holding for retail, they had huge benches of batteries all connected up in parallel on one trickle charger.

If batteries are in series... to make up 24V then that is a little different story...it , for good practice, requires all cells of both batteries to have cells in similar condition, interal resistance... which is not your case.
